No, it means the Mac comes with the OS and the custom software that comes standard with that particular model. So iMacs would include iLife and a Mac Mini server would include Snow Leopard Server. Apple reformats the hard drive and "restores" the software from the disc that came with that computer (plus any relevant version upgrades). Non-standard software like Aperture or Word is still extra.
