I think the biggest differences for me between MPIX and Shutterfly is the atention to detail in the packaging, and the lightning quick turnaround time.
If you order something from them before 2pm, it will without exception (in my experience) be shipped out the same day.
Everything is shipped out shrinkwrapped onto cardboard with a layer of foam over the top, and in cardboard boxes. I love that they treat my images like gold in shipping. Can't say enough about them.
I've heard of a few times when they had a screwup, and those people said that they always had the corrected images the next day.
Remember to choose "don't color correct my images" if you use funky coloring, usually not a problem even if you forget, but once in a while auto-correct will get a little over-zealous.
ShutterFly's auto setting are horrid, if I use them I always tell it not to correct colors. They're set up for people that don't edit in PS, so the automatically kick up the saturation, which doesn't work well if you've done that already. They do make good prints, but they're slower on turn-around and not as meticulous in the packaging (can ya tell I like that?)
