I'm having a touch time figuring out how the internal meter is working when I have the 550ex speedlight attached. The internal meter doesn't seem to take account for the speedlight attached. Is it supposed to? I can put the camera in manual mode and the meter will tell me it's completely under exposed but when I take the picture and the flash goes off, the picture looks fine... Can someone explain to me how this is supposed to work?

Start by reading and comprehending this tome of information. It will help a lot. Specifically to answer your question, start reading this section, and since you have a 10D, pay attention to the section on E-TTL. But really, reading the whole (long. multi-part) document is an important step to understanding Canon flash photography.

can't you press the flash preview button (*) to get a correct metering and then set your camera to that in manual mode if needed?

Kyebosh, I'm fairly new to the 550ex on camera flash so do you mean when you press the * on the camera, and after the 550ex flashes, it will display what I should set my camera to on the speedlight display?

EddyG - Thanks, I'll start reading that.

This hardware combination only takes the flash into consideration in automatic mode (not sure about program mode because i never use it). In aperture priority, shutter priority, or manual mode, the flash is not considered in the metering. The flash, however, will adjust its output power in these modes to correctly expose whatever it sees, but it will not make a shutter speed adjustment for you. The meter reads the ambient light in these modes to calculate its exposure.

One thing I do in my sports photography is use manual mode... I set my aperture to f/2.8 usually and the shutter at 1/200 or 1/250 and let the flash build the exposure. When i look through my viewfinder at these settings, it tells me that I'm way underexposed also, but the flash makes it up. The flash fires a pre-flash to calculate the necessary output power and then fires at that power. You have to be careful though because you can setup a situation where the flash doesn't have enough power to make the exposure or can't adjust to a low enough power.

Experiment with it...
