 This is shot with an infrader Hoya filter
Totaly awersome the way it accentuate's the clouds
Without the filter no clouds were visible

The only prob you get sometimes (And it looks like you got it here) is that you get an uneven burn to the sky. I am sure it can be compensated for later in PP but try using a polorizing filter - Works much in the same way except you can control the amount of darkening it does.
Just a thought.
