I have my camera set for large RAW and small JPG - but I am not getting that. I tried all my lenses and it is the same story with all. Instead of the 5616 x 3744, all my RAW images show up as 1448 x 3804 (the height first instead of the length). I am confused here.
Why are the dimensions shown backwards in RAW (the jpgs are correct at 2784 x 1856)
and why can't I get the full size RAW despite it being set on full size?

Howdy :)
Make sure you're not shooting in sRAW? I don't understand those weird dimensions but It's supposedly(my 20D doesn't have sRAW) 1/4 size of a regular RAW. That might be it.
update:
Looking at the 5kmkII pdf manual . I don't see the 1448x3804 dimensions mentioned. But the resolution closely matches the sRAW2.

Mystery solved - it is the smaller graphics program I use to give my images a quick overlook. For some unknown reason, it is not showing the correct dimensions of the RAW images, though it does open them at that smaller size. I checked the images in PS and they are the correct size :) Whew!

| FWIW, your "preview" program may be reporting the size of the embedded JPEG in the RAW file. It's probable that it is using that embedded image to display as well, and *not* the RAW data. |
