i know how to shoot the photos, but how do you prepare or transform them into this weird colouring images, so that one could view them using those coloured 3D glasses?

I assume that you have to take two different photos, right? having the camera in two different places so that you can create the different perspective from the POV of each shot.
And is your question how to decide what to color in red/blue on the image? |

maybe this would help, under "3d info"
i've been trying to understand stereo photo for some time now.
probably it's a bit different from what you were asking about.
it looks like the photos you posted are taking from different angle, but combined in one.
how funny you posted it, this is what i am experimenting with right now. |
