I have a Rebel and use it on auto white balance 99% of the time.
I am about to get some filters, and some are in color (sunset, warming, grad blue, etc)

Will this screw up the WB if left in auto mode?
Does auto WB check for every shot, or when you turn the camera on or ??

Auto WB can screw up the shot with or without filters. If you're going to invest in a warming filter then it may be worthwhile reading your manual to learn about the various white balance options including adding warm or cool variations for each setting.
