I was just about to take a shot of a D50's sensor when it occurred to me that shining a speedlite's flash directly onto it might cause damage.... Will it?

No, It will be fine.
Here is a shot of the sensor in one of my S3's in direct sunlight, shot with a P&S.

When the sun is focused through a lens on the sensor, the light level is much brighter than any flash can make.
