Probably a dumb question, but I'll ask anyway.

Do I need to keep my past challenge entries in my portfolio in order for them to remain in my "highest rated photographs?" Or are they wasting space by being in two places at once?

More out of curiosity than anything else.

All your entries are automatically saved. You don't need to keep them in your portfolio.

You can not delete past challenge entries from your portfolio. You are stuck with them forever :-)

You can't change the titles either. I found that out when I came up with a much better title for a previous challenge entry, and could not edit the name.

They're forever accessible to you both in your portfolio and on your profile page.

You can move them into a collection, though - they don't need to be in your main portfolio. Many people have a challenge entry collection.
