I have a D50 and currently use a dedicated Nikon-ttl flash unit, which has no controls on it. However, I am able to control the flash output using the in-camera menu when it is connected with a hotshoe sync cord (time consuming but it does work).

Im looking at getting some cheapo wireless flash transmitter/receiver units from ebay (hotshoe only as neither my camera nor flash have PC Sync jacks), but I have a question. Will controlling the flash output from my camera's menu settings still work when the flash is off camera connected by the cheapo remotes?

No. It is only a simple trigger.

Cheers, I think i'll leave it a while in that case. I can use it off camera with limited distance for the time being.
