When I use noise ninja on a .jpg file it picks up the noise profile from the exif data.

If I use a raw file then save it as a .jpg, the noise profile is no longer valid.

Would you just create a manual profile in noise ninja or are you better off using noise reduction in the raw program?

The RAW converter will handle noise differently than the camera's internal RAW-to-JPEG conversion, and so you should use a different profile. The best way to do it is to create a profile in NN specifically for the file. Different settings for noise reduction in conversion, or different converters, will change the requirements for the profile.
