I have noticed a problem I am having in marking comments as helpful.

Sometimes a comment points out something right or wrong that I did not see or expect. This is a helpful comment.

Sometimes a comment just offers moral support, nice when comments come few and far between. This is also a helpful comment.

However sometimes a comment is meant with the best of intent, pointing out a problem they see, but it actually was meant to be that way. Is this also a helpful comment? They were trying to be helpful, in spirit it is helpful, however it really wasn't helpful to me or that photo.

I'm having a lot of trouble with that, am I the only one?

I have been taking care of this "this week" by writing to each commentter which was helpful but n/a. The problem is, I am revealing who I am (removing the anon aspect from the challenge).

I would like to suggest one of two possible site changes that could fix it; 1: Add a "Helpful but wrong/Helpful but N/A" check box, 2: The option to send an anonymous message to a photo comment. Instead of the name, it would just have the name of the entry.

What does anyone else think?

I think one of the nice parts about the comment helpful checkbox is it's simplicity. I generally mark any comments helpful that offer any sort of depth beyond "nice shot" or "this sucks".
However, I'd say the solution to this problem is to simply not be so paranoid about the anonymity of the contest. If 3 or 4 people know who you are, it is unlikely to affect your score by any relevant measure. Most likely it won't affect your score at all, because I think most people do try to be fair in their voting.
I think the functionality of replying to a comment far outweighs the functionality of not revealing your identity.

Of course, if it really bothers you, you could always wait until after the contest to message the commenters.

At first I thought that an anonymous response option would be nice as well, but then I realized that if someone commented, they should have already voted, so unless they deliberately went back and marked the photo up or down, or announced the photographer's identity on the forum, there's no conflict.
I highly doubt that either of the above are likely scenarios in this group.

If my intention in a photograph was misperceived, I probably need to sharpen my photographic communication skills. So comments that are "wrong" are often helpful to me in establishing whether or not I have been clear enough.

I agree with dsidwell on this. I assume the problem is with the sender (me, the photographer), not the receiver (the viewer).

"Perception is reality".
