Try Atomic Bird's "Macaroni" utility. It repairs permissions automatically on an interval (once a week is default), I like it also for the "remove localized files" function, getting rid of all of the language files besides the ones I want. That is usually between 100,000 and 150,000 little files depending on what's on your Mac. It also takes care of the log files. A whole $9.
