Why when I put my CF in my computer to read the files it looks like this
Canonmsc 120canon 121 canon
Why is there 3 folders, I have it on continuous file numbering

it makes a folder for every 100 images
each of your 120 121 folders contain 100 images and they are in continuous numbering

The best explanation I've been able to come up with for this is that Canon believes some users will have the 'Thumbnail' View option on when they view these files in Windows Explorer. Having the files split into multiple directories would, ostensibly allow the computer to more quickly render the complete list of image thumbnails.

Use Downloader Pro and you will not only care less about how the images are organized on the CF card, but you'll be able to copy them to your computer in a consistent fashion with whatever naming scheme you choose.
It works with card readers, and supports direct-connection downloads from a variety of cameras.
For example, I have my copy of DLPro configured to download images to:
Directory: P:\Photos\%Y-%m\%Y-%m-%D\%e
Filename: %r5
which results in JPEGs from today being downloaded to P:\Photos\2004-12\2004-12-09\JPG\08123.JPG, for example.
This keeps things organized by month, and then by day, named such that sorting in Windows works correctly. (There are a lot of tokens you can use in your download directory and filename fields to customize it however you want.)
It also auto-rotates JPEGs as they are being downloaded based on the orientation sensor so they open "the right way", and you can also configure Downloader Pro to launch as soon as a CF card is inserted into the card reader or your camera is connected, if desired.
