Anyone know of good settings to use when shooting alter shots in a church?
F stop?
shutter speed?

I have a 20D with a 580EX Flash.
Lens 24-70 2.8

Any suggestions?

I would suggest manual setting and shoot in Raw (my personal preference), but it is quite hard to suggest what F-Stop and shutter speed without being there (probably need to be a high ISO 400 or 800 and large apeture). I think where possible I would not use the flash, but again personal choice.

You should be able to hand hold the shot at 1/60 and get a sharp enough shot. I would suggest shooting in shutter priority at 1/60 with auto ISO on. This will allow the camera to set the aperture and ISO for you, while all you need to worry about is keeping a steady shot at 1/60. This is all of course if you're not using the flash during the service. If using the flash, set manual mode 1/60, ISO 400, f/2.8 - 3.6, and power the flash down -0.03 to -1.0 so that is use is more for fill than main light source.

This is how I would approach it.
