So I figured out how to fire my flash (SB-600) with my D80. The thing is, when I fire the flash, the onboard flash has to be popped up (Since it's the remote) and it ALSO flashes. Is this normal? Is this affecting my pictures?

I have a test I plan on doing later tonight to see if it flashes before or after the shutter opens etc, but just wanted some opinions here.

I'm pretty sure the flash from the cameras onboard speedlight is what actually triggers the wireless flash.
Yes, it'll effect your pictures... since it is light ;)

Have fun experimenting.

I'm almost positive that it's a preflash.

Nope, not a pre... just the flash

OK, will take your word for it, not reading Ken if I don't gotta. :-)

I'll just post my experience that is pretty similar.

I tried using my camera along with some studio strobes some time ago, and I used the on-board Flash as the trigger for the strobes. Everything worked fine; flash fired, strobes fired etc.

BUT, the synchronization was off. By the time the Flash on the camera fired, the strobes had already gone off. Issue was the lag that went on. Anyways, went off to get a hot shoe adapter so I can connect my external flash 'via' the Hot Sync cable. Anyways, after this, everything was sorted and it worked a.o.k.

As long as your pictures are coming out nicely, then your set.

Like you said, try it out, and see what the final capture looks like.

Perfectly normal operation. The D80 communicates with external flashes with a series of pulses of flash. It can be quite complicated with more than one flash. An initial pulse will be used to calculate the amount of flash needed thru the lens. Then it communicates this to the remotes and the last flash triggers the remotes. Because of these preflashes you'll always trigger pre-maturely any older flash such as the SB-26 which has a built in optical slave. To use them you must use manual mode for all flashes involved. Some newer slave attachments will use a delay to eliminate this problem. The last flash the D80 emits can slightly affect exposure sometimes. To stop this use an IR filter over the built in speedlight. Some have had good success 1 to 3 layers of exposed and developed film. I've never tried it but it sounds plausible as the SB-600 and SB-800 both will respond to IR. So any filter material that will block most visible light and pass IR would work well. Such as the filter from a broken TV remote control.

This is cause the strobes were firing off of the preflash the camera uses to measure flash power and exposure. Happens all the time when I use the optical slave on my flash unit. The way I fix things is use the FEL (flash exposure lock) button to manually fire the pre-flash and meter, wait for the flash to recharge, and then release the shutter. This will elminate any lag you are finding in the strobes. I have only tried this with my Canon so results may vary with other camera brands but I'm pretty certain that they'll all have some kind of FEL button.

As far as using a piece of film over the flash...it works, but the flash puts out so much heat at once that it tends to melt the film in front of the flash head leaving you with a pretty bad burnt film smell. I just like to lower the flash compensation to use the onboard as a slight fill flash and use the external as the main. Works like a charm.

And as has been said, the pulses you are seeing from the D80 are normal. It's how the body communicates with the flash without the IR communications of a dedicated master unit.
